So I am trying to make my own MSU-MD patch using ToeJam & Earl, coming from my own collection, which I'm having a bit of trouble making my own, tbh. Does anyone know if there are any tools I could use?

I happened to make my own bin/cue files, but I'm trying to figure out how I can make it where it can only read it from those files. Like if I play it on the emulator, I want the game to lock itself from launching the default game and play with the disc. That and have it load on my Raspberry Pi on Batocera.

You need to be able to understand 68K assembly and how the Mega Drive/Genesis hardware works. There are tutorials on YouTube on how to go about this, and for most patches hosted here there is plenty of source code to study. There is no other way, I'm afraid.
