What emulator are you using? I don't think it should make a difference once the rom is patched, should pay the same on any emulator.
I have patched MMX3 game rom with the given .ips file, just like in the tutorial from the "MSU-1 Getting Started Guide". I tried to play the game after finishing the conversion, however higan, bsnes and Snes9x v1.55 didn't work and all I got was a black screen. I was curious if a .bps file could be created as it was written in the post that .bps format has a bigger probobility of working than .ips does.
You need to apply the ips to an unheadered rom with these checksums.

Alright, now it's all working fine. I mean… almost everything. You see, for some reason Dr. Light's Capsule theme did not change. Do you have any ideas on how to fix it?

Yup, that is right. I asked DrakShock who did this rom patch and he told me that the parts with dr light is too complex coding. He could not change it for all 3 mega man x games so we have to have the default play. Nothing we can do about it.

I found the Judgment v2 set sound volume very low, the previous version for me was already at a good level.

I had a ton of comments like this when i did the updated megaman x2 v.2 pcm last spring. There was once a time when there was inconsistent volume levels based on which emulator you are using until qwertmodo and a few others went through all the patches and fixed them to be one volume level fits all. My best guess, you are playing on sd2snes emulator and patched that rom a few years ago. Just a guess.
Regardless, first thing you need to try is re-download x3 patch with the link on this page and get a free rom to patch it, then try that patched rom. Can almost guarantee that will work.

I only use SNes9x, but now everything is normal, I downloaded everything again (including Project Zero 4.0) and applied the patches. Previously I was using the new set with an old MSU-1 version.

Implementing a video is rather tricky, I did that only for 4 games: wolfchild, zelda, starfox, out of this world, (+ chrono trigger, Killer Instinct by other authors). It is too much work for me unfortunately but maybe DS may do it.
Patch has been updated (v2 in first post), now supports Dr. Light Theme, $5b=track-91
If anybody wants to update his pcm pack please let us know, I'd suggest to make this track also optional single download, so we do not need to update all sets.

Turns out there's a relocalization hack in the works in the same vein as the MMX2 relocalization (https://www.romhacking.net/forum/index.php?topic=29848.0). Once that gets further along, would it be doable to have the MSU-1 patch merged with the MMX3 relocalization patch, like what happened with Her-Saki's retranslation of MMX1? That and the missing Dr. Light track would make this the definite version of MMX3!
If it turns out the X3 relocalization patch already works with the MSU-1 patch as-is, though, feel free to add a note to the OP, if that's okay with you!

It is impossible to make every patch compatible with every patch out there.
We were able to make it for MMX1 compatible with Her-Saki since Pev took the time to reverse engineer DS code to asm.
Since the code to enable dr.light theme was so similar between X1,X2,X3 I was able to hex edit and quick/dirty copy/pasted the code without a source asm.
There will however no further compatibiltiy version from my side. You do not want to know what a mess it was that even we had a source code to make it compatible with j1.0,j1.1,us1.0,us1.1.
This is DarkShock's project, Pev and I revised X1 only to make some basics msu1 compatible (dr.light, item obtained, zero talking). X2,X3 was just sheer luck that I looked into it and found it simple enough to add dr. light.

Fair! My genuine apologies if I came off as unappreciative of the work involved. I will at the very least pay it forward by reporting on how my MSU-1 + extra patch experiments go for all the threads I posted in recently.

Reason is the resume $2007:04 in sd2snes which qwerty found out while working on zelda LA DX.
If you want to resume a currently played track somewhen later you make a LDA #$04 : Sta $2007
On sd2snes it takes a time to transfer the resume location, so if you immediately make a STA $2004: newTrack, the resume info might get lost.
To overcome I added this loop:
LDA #$04
STA $2007
loop41:
LDA $2000
AND #$10
BNE loop41

Thank you. I really appreciate the effort in doing this for me going through the frustrations I might have caused. lol
I know that you have other projects and things like that with certain GB sets. I will continue on making PCM sets for any of the MM GB games in the future after 2. I definitely see the 5th game getting done some day since it's all original music. Besides Mega Man's Soccer (lol) and the GB games. I think we're pretty good on Mega Man patches.
